That's very strange and is certainly a bug if it did happen. Remember that you must sleep or pass time for at least 1 hour for the game to save. The game saves upon leaving sleep/passing time so if you exit out of the game while sleeping your progress will be lost.

I have used the homestead as a base before and have not experienced problems like this.
