There are only 3 main spawning points for the Flare Gun (in cases, with 1x pistol and 5-7 shots), although the ammo can be found elsewhere very rarely (most commonly in safes, frozen corpses, or other high-value places). I've also found the pistol alongside some corpses, like in a cave just south of Monolith Lake in HRV.

The three places you can find flare guns are: Timberwolf Mountain (inside the Tail Section at the Summit), a railcar at the bottom of The Ravine (gotta climb rope to get down), and sometimes in the new crashed plane area in Pleasant Valley.

Another thing to note, is Flare Gun ammo degrades over time (unlike arrows and both types of bullets). On Pilgrim/Voyageur it's about 5% every 100 days, 7% on Stalker, and 12% per 100 days on Interloper. The pistol itself always starts at 100% durability and degrades per shot fired but never over time.
