Spray Paint should spawn in locations, even if you've been there. (Similarly to how Car Batteries and Revolver Rounds would spawn in even previously explored locations, once they were added in their initial patches).

For example, I had previously looted/explored/mapped the enter-able rail car in Mystery Lake, near the "Train Loading Area" (with the sliding door) prior to the spray paint patch. After the patch, I returned to this location and found some paint inside the car in a cubby.

Remember that spawn locations are semi-randomized, so just because it was present in one playthrough does not mean it will be at the same place during another, but it is likely somewhere else in the region.
